TCP ports not working - App installed on C: (OS)

Three of us are scratching our heads ...

Background: The server machine we are installing on is an image build provide by a customers outsource partner, so we don't know all the background of the build.

An application that was installed on the C: partition of a Windows Server 2008 R2 64-bit machine could not use a variety of ports to communicate to and from the web service of the application - we were running IE on the server itself and trying to access http://localhost:8080/index.html. The Windows firewall and anti virus firewall were temporarily disabled but with no resulting effect.

When we installed the application on another partition (E:) [on the same physical disks as C:] the application is now running. The ports appear to longer be "restricted".

We are all curious as to why this would happen? What could have been done to the C: drive/partition or to the server that would stop an application from using ports such as 8080? and then from using ports such as 161, 162, 443 to communicate from the server to other devices on the network?
